Wow, this has been an interesting read. It reminds me of when Project X first got underway, and the arguments as to what was going to happen :)
I want to encourage you guys on this, the first release was great, and I believe you can continue strong. This is what I would say however:

Firstly, you need a leader to make the hard calls (Is that still you, Xfields?)
Secondly, don't base the game on an era. That means wrong costumes, characters that can't be in the game, and other messes. Choose a great villain for the end boss, work out a storyline based on them, but keep it loose to allow for any great X characters to be in the game.
Thirdly, if you have a character you want to see in the game, MAKE IT!!! Don't just hope someone will take up your suggestion.

Now, having said that, I'm going to make suggestions ;) (for anyone that doesn't know, I helped found Project X and had to leave due to RSI making it impossible to continue spriting.)
There are some great villains that are possible to do in MUGEN:
Mr Sinister
Shadow King
Legion
Exodus
Sebastian Shaw
and many more probably...

All were ideas I had at one point or another, and I've seen a couple of them underway as WIPs :)

WOW! A post from ComedyHAHA! This was unexpected. Good to see you around, Comedy! Been kinda following the original Project X since back in the day, and was sad that you guys had to leave it in limbo for all that time. Anyway, it's good that a bunch of the IMT faithful have been able to pick up where you guys left off and have already given us a great game! Thanks to Acey, Zvitor and all the others that made Project X/XSC what it is and here's to hoping it continues to grow into an awesome series from here on! And to you, Comedy...it's great to have a mugen vet like yourself in the house. While you probably still can't work on mugen, I'm sure I speak for us all when I say that we hope you stick around and give your opinion and whatever help you can to the team and members here at IMT.

I know BiGPiMP is making a Mr Sinister. I can't help but think a revamped Apocolypse would be a better final boss with Mr Sinister being like a sub-boss or something.

I personally had put Stryfe in the too hard basket, as to do a tribute to him properly, you'd have to put that insane armour on Cable. Has anyone even done a sprite edit like that? Would love to see it, if so.
However you guys go, I'm sure it will be great :-) The dream will never die!

stryfe = maybe try edit drdoom, for armor/boots & cape with a body base of urien (geez urien getting a workout these days)

Really? it looks 100% cable. With Doom cape, magneto's cape does not curve like that.

Stryfe is supposed to be Cable's clone. Of course, they are going to have the same body build.

I'm not certain about the right arm and torso but they look like cable. Left arm kinda reminds me of colossus but IDK.

Almost 100% sure the hands are from Colossus, probably the gauntlets and part of the legs as well. Cape I have no idea about but any cape would pretty much do. Yeah, there's a lot of Cable in there but it's not all him.

We stopped checking for monsters under our bed when we realized they were inside of us.
