I can answer that question with one word: Sales

No one is happy that Spiderman now was never married to Mary Jane, but they keep reading because they want to know what's eventually going to happen.

No one really likes Sentry, but now they're reading to see if Marvel will kill him off or not.

Same thing with Thor and Hulk. If the comic sells, things will continue, if now, things will change.

Stan Lee even said this himself once around the lines of the following:

In fairness, there IS going to be a Secret Invasion: Thor limited series, and I've seen a cover to an upcoming issue of Secret Invasion (number six, I think), with Thor, Iron Man and the current Captain America looking very cool together indeed.

As to Hulk... who knows? Personally, as long as jeph Loeb is writing the series, I would prefer if it interacts with the rest of Marvel as little as possible. Loeb poisons everything he touches. Let his characters stay in their own little corner for all I care.
