In Photo Shop you can create 1 palette then use a "batch process" to apply the process to all of your sprites.

I use irfanview for multiple indexed colors. Its freeware and all ya need to do is select all the images you want in a batch conversion. Make the output into PCX with advanced settings set to 256 colors. Start the conversion and your done...

I conbine gimp with fighter factory. Just save as indexed with gimp, then use fighter factory to apply the correct pallete all at once.

Hmm, I believe I made a little error in my statement. Follow these steps: (NOTE: This will automatically generate the colors for every sprite but chances are they will not all use the same palette. I only use this method for sprites that dont need shared palette)
1. In Batch Conversion, Set Output Format to PCX
2. Check teh box "Use Advanced Options", then Click on Advanced Button when it becomes enabled
3. In Advanced Options, Check "Change Color Depth", then select 256 Colors
4. Now just add all the images in "input Files" (select the files of type first)
5. Choose the location to save the files and start the batch conversion.
