In Gimp is there a way to only erase 1 color and leave all others?

yes.

it's that button with the tree colours and the finger pointing to one.

click it and it'll select all of the same colour. then you can hit delete or whatever.

You can also use the wand tool to do the same thing but only to one object.

You should also adjust the thershold to 0, if you want to select just one colour.
