Actually this belongs in the help section, but if you open up the mugen config file, that is in your data file, with note pad. Look for this line:

DXmode = Hardware  <----change this to:

DXmode = Windowed

That should do it!
Note: it may say Software instead of Hardware.

Also wrong section this should be in Mugen help, next time put your question there.

Also, to toggle between windowed and full screen you can press alt Enter
