Did you turn Debug keys off?  It's under debug mode in the mugen.cfg I think.

Correct, open mugen.cfg and look for this:

Change AllowDebugKeys to 0 to stop F-key functions.

Change AllowDebugMode to 0 to stop Ctrl+ key functions.
