Unfortunately that's impossible unless you use the new RC Mugen, but if you have it Hi Res then everything has to be Hi Res.

In Mugen only the Select screen and the fight screen can be high res. That's it.

The only exception is if you use the new Mugen Release Candidate, which you can choose everything high res or everything low res.

Here is a tutorial on HiRes. I believe it works for stages and screenpacks as well.
